Manual directory submission is definitely preferred, very much, over automated submission, this could simply be due to the fact one may not want to be afforded the cost of an issue due to the automation having one or two errors which may, or may not directly attribute to such behavior.
Most SEO experts submit their site to web directories in order to acquire top search engine spots in the results pages. Also, it is a very good way to get quite a few one way quality links.
